Don't know the issue you are talking about but there are several free 3rd party apps that can image/ghost a partition for backing up.

I would backup your old D drive to an external USB and once that's verified, blowout the old C/D drive in Disc Management, then copy over the USB drive to your newly created D Drive.
Make a disc image and save it to both drives. |

You can use a tool like FTK Imager to create backup images of those logical partitions.
Or... Spend $5 a month and use Backblaze to back up all your stuff offsite. It's an excellent service. |
