When you take source material, put it aside and have a character or group of characters do something completely out of character, then that is unbelievable. That's not what SHIELD is, nor the kind of activity they would get behind. At least not in the source material anyway.
Its not impossible because its a comic book based film. But SHIELD getting behind something like that makes about as much sense as having Thor or Iron Man just go on some Punisher style killing sprees, and nobody can cry foul because "nothing is impossible in a comic book film."
Its ****ing stupid, it doesn't make any sense, ergo it is unbelievable.
To simply state to the audience that this plan is going on, and NOBODY in the entire SHIELD organization that was aware of it had ANY problems with the idea save for Cap, is both ****ing insanely stupid, and insults the intelligence of the comic book fans to which this movie is targeted.
