I had shit like that happening after i wiped out the guards in markarth. I hit a glitch where the guards kept trying to take me to jail but they never would. I had to look it up and then i could type in a command and automatically pay my debt. That finally worked but i lost about 12-13 K paying off my fines. oops!
But if you leave for awhile to another city it might reset itself. Or you could drag the bodies somewhere and dump them but that could take forever.

How do you drag bodies? I did it once by accident but have no idea how I did it.
And I think you're right about staying away from Whiterun for a while - I always go back there to store my stuff. I think I'll change my base of operations to Rifken for a couple of days and then try it again. Hell, I am head of the thieves guild now - I might as well.
