I always had the impression that Philip Rivers was AJ Smith's guy, and that Marty's preference for Brees was one of the early disagreements they had.
That was after Rivers' rookie season, the first season that Brees really started to show that he was a legitimate NFL QB.

The offseason leading up to the Rivers draft, Brees talked about the fact that Marty and AJ Smith lost confidence in him, and that he and little contact with them in the months after the season leading into that draft.
