Either way, Kaepernick hit Crabtree a lot. Why Alex didn't or couldn't, we will never know. It is not as if Crabtree starting running routes differently for Kaepernick.
If Vernon Davis could catch Kaepernick's 60 mph passes on his hands like Crabtree can, maybe he would have been targeted more. Crabtree only dropped 3 of Kaepernick's laser passes through Kaep's 1st 5 games.
Kaepernick already stated why he targeted Crabtree more, saying, "he was open." Which I take at face value.

Crabtree caught 44 passes from Smith and 41 from CK. I know in two fewer games, and his ypc went way up, but it wasn't like Smith wasn't targeting Crabtree.
