You're using your brain. It's just that there isn't any evidence that you're using it for factual thought. Like when you claim some person's actions are the instruction from an omnipotent creator that there is no factual evidence for. That kind of thing.
Religion is based on faith. Faith is defined as the absence of proof. Being a Christian requires that you believe some things in which there isn't any proof for. Religion by its very nature requires ignoring information already proven to be factual. It requires a certain degree of "Check your brain at the door" by design. That's not a bad thing in and of itself. But you can't really say it's the contrary of "Checking your brain at the door"..
